Without looking at the conflicting scripts here is a possible work around.

You should be able to run them concurrently, without conflict, by loading separate HTML 
pages in different iframes in a parent HTML page.  The javascripts in each iframe should 
then not conflict.  

So try placing SWFObject script in pageA.html, Joomla! content in pageB.html and in 
index.html, containing two iframes in div containers, load pageA.html and pageB.html into 
the iframes.  

Or you could have a div container for SWFObject and another div container (containing 
iframe) for Joomla! content.

I'm not sure if you can work like this this but it separates conflicting scripts in different iframe 
containers.

Use a CSS stylesheet to position the divs and iframes.
